Hi Rick:
I am not aware about the helpdesk software that is compatible with the WHMAutopilot. However, in the recent version upgrade of the WHMAutopilot they are planning to emphasize on the Helpdesk Software. Also, I recommend you to checkout the http://www.kayako.com . It is very good helpdesk software. However, kayako is not compatible with the WHMAutopilot.
